There are quite a few options out there. What I'm using to create my 3D AATC Fan models is the free & open-source 3D modelling & animation tool Blender.
Well, probably a "private" program was used to create the Chipmunks in CGI, and since we don't have access to those programs, I would follow AnUnexpectedFan's suggestion and use Blender, it's very easy to use, maybe you can create your own CGI version...
There is also the C4D (Cinema 4D). It's not free, and I don't find it very easy to use...
And if you want to put them in the "Real World" you can follow Munkive's suggestion and use After Effects (I don't know if it works very well for this, but it's worth a try)?

I used to use it extensively from 2013-2018 on my Sonic the Hedgehog fan channel, and I was considering making my AATC fan models in Blender before porting them over to SFM, but once I found out that a few other Sonic fan animation YouTubers switched to more commercial 3D software, I decided to pitch in and switch to Blender full-time, especially considering the new, easier user interface of Blender 2.8, which was brand new at the time.
Got me beat there. ?
If I were to recreate that scene from my project Alvin's Mission A New Problem with CGI chipmunks that would have been really cool, but unfortunately I'm not the master of creating something like this. ?

Like AnUnexpectedFan, I would also suggest using Blender. It has sufficient features and can help produce pretty nice 3D Models. It's free and open source too, but you might have to practice/experiment with the tools for a while before you get comfortable using it.
