Well, probably a "private" program was used to create the Chipmunks in CGI, and since we don't have access to those programs, I would follow AnUnexpectedFan's suggestion and use Blender, it's very easy to use, maybe you can create your own CGI version...
There is also the C4D (Cinema 4D). It's not free, and I don't find it very easy to use...
And if you want to put them in the "Real World" you can follow Munkive's suggestion and use After Effects (I don't know if it works very well for this, but it's worth a try)?
